I also figured out how to make some of the textures transparent so that I could get rid of her tool belt. All we need to do is copy the 6 file in the 'models' folder and append _ep2, _intro, _interior to the file names (24 files in the 'models' folder all together). Part of the problem is that the model was designed for HL2 and not ep1/ep2 so something needs to be modified. Somehow the _ep2 model need to know to use the 'after' textures but I'm not sure how to do that. I guess that there is supposed to be 2 texture files for the shirt a 2 for the jacket (before/after). I can change the texture but then the blood is on her before and after the hunter attack. I'm trying to add the blood stains to Alyx's shirt and jacket (it makes sense for the story as Eli notices the blood later in the game). I figured out how to open the VTF files and edit the textures.
